I have read through this thread and just want to say great job. When I put mine back on the road I had fuel pressure issues too, but mine would run fine until I went out and drove it. Turns out some genius before me (Chris Harris at Rotec Motorsports in Florida) capped the vent lines off the fuel tank. Once that was fixed the car was fine. So you may want to double check those as well.
Chris and I had our engines built by the same shop, mine is a 13B with the huge street port. It starts to lose power above 8000RPM as well, but I think it's my carburetors. I plan to fuel inject it in the near future. I have also been looking for a better trans option and I know a lot of the guys who used to post on Mazspeed.com were using miata trannies. I read your gear ratios/mph charts and can only remember that on the dyno, my car was at 122mph in third gear at 9500 RPM. Let us know if you find an affordable replacement or method to make a 12a trans strong enough to keep in place. I have a spare that I can take to a transmission shop.
